Historically we have struggled with running QBs because to stop their running we do EXACTLY what you describe and get KILLED through the air.I personally believe that a 3-4 zone blitz can stop this Read Option attack. But you have to stay with the core of the 3-4. 8 and 9 in the box and force them to throw the deep out. Take them out of their eliminate and do not let them dictate what you do. When they spread out they are trying to create running lanes. Stay in your core/base defense and keep your gap responsibility along with outside contain. I would rather Colin Kaepernick throw 35-40 times a game under a barrage of pressure from the pocket than allowing him to run outside of it or have running lanes for Frank Gore that are the size of city streets.
McNabb OWNED us, perhaps the most sucessful division QB EVER against our 3/4
Woefully inaccurate Mike Vick of a decade ago Atlanta had then CAREER GAMES passing against us
And lest we forget Tebow who did likewise.
You think a 3/4 can stop Kapernick easy?
The Lebeau defense was designed for the run and shoot and the west coast, BOTH high octane passing offenses.
Quote Lebeau:
"It was a thought process kind of born out of necessity. It was basically an outcropping of the run-and-shoot [offense] that was becoming pretty prevalent in the league back then. We were in the same division as Houston, and they were tremendous at it with Moon and Co. Then the West Coast offense was spreading throughout the league. Those were all quick-rhythm, get-the-ball-out-of-your-hands-and-cut-up-the-defense types of passing games. We were just looking for ways to get pressure without exposing our defensive backs to have to cover the whole field all of the time."
The defense struggles against running QB because it MUST compromise coverage to contain a running QB.
More proof?
Colin has NEVER struggled versus a 3/4.
His two worst performances to date were BOTH against the Seahawks who run a 4/3.sigpic
In view of the fact that Mike Tomlin has matched Cowhers record I give him the designation:

Seattle also has the most physical DB's in football right now... I think someone watched the SF game and had a moment.Historically we have struggled with running QBs because to stop their running we do EXACTLY what you describe and get KILLED through the air.
